AskWoody_MVPDisclaimer: I have been unable to personally test this issue, so the best I can do it rely upon what others have written.
Microsoft employee netwarrior20 has commented that the registry keys that KB4099950 deletes (or renames) can be recreated after running KB4099950 and rebooting. Thus, perhaps some of those registry keys were present when you installed KB4088878.

I’m not surprised by this because the method that WUMT Wrapper Script uses stops all access (even read access) to those files.
I would not expect use of the Image File Execution Options debugger registry method to have issues such as this.

AskWoody_MVPpci.sys is a file that has received some attention here in the past few months due to two networking issues introduced in the March 2018 Windows 7 updates. If you follow Woody’s directions though, you shouldn’t need to concern yourself with it.

Consider in step 1 replacing KB 4056897 with KB 4073578.
