Is there some registry or other tweak that can make my desktop icons set to “Auto Arrange” by default?

Do you mean other than right mouse click on desktop -> Arrange Icons -> Auto Arrange ?

You might try the following registry setting – AFTER backing up your registry:
My ComputerHKEY_CURRENT_USERSoftwareMicrosoftWindows NTCurrentVersionProgram ManagerSettings
AutoArrange value set to 0
